Optimal design for large number of input/output types

I’m sorry if this has been asked before, I searched and didn’t find what I’m looking for.

I have approximately 120 different documents which need to be processed through Planet Press. They are received as text files (single document per text time) from a capture folder. The data is then mapped and inserted into templates and printed or saved to PDF. What is the best way to handle all the different document types? Do I have 120 different branches off a single capture folder for each document? Do I try to group them and have a few template that will service multiple document types each. Unfortunately each document is unique and not just a matter of showing or hiding content, grouping them into templates could be messy and not intuitive for future users but having 120 different branches doesn’t seem fun to manage either.
